Certain places will be unlocked much later in the game, and one of them is Fuyufusagi Fort. You can unlock this area sometime in Chapter 2, so you still have a while to go before you can get to this point. Once you unlock Fuyufusagi Fort, head over to the outskirts of the area, you can spot glowing orange pits on the walls containing Lightstones. This is the quickest way to collect them.
Since this is quite a rare material, you might have a hard time finding it later in the game, so it is best to gather them whenever you can. You can check back in often to gather more Lightstones, as they will frequently spawn here in regular intervals. If you are still having a hard time, you can always find Lightstone Ores, and these are more common to get in most places than Lightstones. Simply combine Lightstone Ores to get one Lightstone, and you can use that instead.
