There are two ways to capture a Pokemon in Pokemon Legends Arceus. First and probably the less risky way to do it is to sneak on the Pokemon and throw the Pokéballs to capture the Pokemon. The other is to battle the Pokemon and weaken it after which you can again throw the Pokéballs and capture the Pokemon. But, once the Pokemon has been alerted or it knows of your presence, the first option is no more viable and you may have to battle it in order to capture the Pokemon. Pokémon Legends Arceus – How to Capture an Alert Pokémon
An alert Pokemon is more difficult to capture as it will not get captured by a simple throw of the Pokéball. It will often bounce back out of the Pokéball. Such a Pokemon needs to be beaten in battle in order to be captured.
This is not a new concept and in fact inherent to the lore of the game. A trainer almost always has to battle a wild Pokemon in order to capture it. As per the lore, if a Pokemon is weakened prior to the battle, there is no fight required and a simple throw of the Pokéballs can capture the Pokemon.

To capture an alert Pokemon in Legends Arceus, you need to battle the Pokemon. Pull out any of your Pokemon that you think is a better match for the alert Pokemon you want to capture. Use the attacks to weaken the opponent and once the health is down. Use a Pokéball to capture the alert Pokemon.
