Misc items are just there in your inventory to be sold. There’s no other purpose for them, and they are not required during quests. If you have collected misc items during early game, then you can sell them for some quick cash. If you keep doing this 250 times, you can upgrade your Commerce skill to the highest level. Of course, you need to sell 250 unique items, and most misc items qualify for it. Once your commerce skill is at the highest, you can sell items for a higher price and buy for a lower price.
Not all misc items are useless. Digipicks and keys also fall under the misc category, but are the most useful items in the game. It is worth keeping as many of them as possible, as there are several areas that will require keys and Digipicks.
