To level up ships, you need to first access blueprints for ship parts. There are several vendors you will encounter during your travels to the many islands, and if you check their store you might find blueprints. Check the ones for ship parts and purchase them if you have the cash. You would also need to level up your character to unlock higher level ship part blueprints. Once you have the blueprint, you can craft them via the Blacksmith or the Carpenter. Now all that is left is to attach the new upgrades to your ship. For this, select the docked ship that you wish to upgrade and select the Manage Ship option. You can add armor, furniture, and weapons to better equip your ship. Each time you add a new upgrade, your ship level will increase. Subsequently, if you remove items, it will decrease your ship level.
You can check what level your ship is at by checking the bottom right corner of your screen. Each time you add new attachments, the pointer will move to a higher level.
