To upgrade a Reactor, you need to collect Ion Accelerators. There are two types of Ion Accelerator, the normal kind and the Precision kind. The normal Ion Accelerator is used to upgrade Reactors up to rare tier, while Precision Ion Accelerators can upgrade Ultimate reactors. You can collect Ion Accelerators by crafting it if you have Solenoid and Superconductive core. 

You can collect both these items by completing quests and missions and even dismantling old reactors. Craft Ion Accelerators using either Solenoid or Superconductive cores to get it. You can talk to Anais in Albion to get these items. Also, near her is the Workbench that helps upgrade your weapons and gear. Interact with it and select the option to upgrade Reactors or Reactor Enhancement. If you have enough Ion Accelerators, you can upgrade your preferred reactor this way.
