To solve the Upper Citadel puzzle, just follow the steps below.

Shoot an arrow up at the gear between the two griffin statues
Go to the left griffin and hang on to the pole here.
Recall your arrow to make the griffin move back to its original position
Keep holding on to the pole while it is moving, then jump up when it reaches the middle
Parkour to the plank on the right side, above the right griffin statue
Again aim and shoot your arrow at the gear wheel between the statues and hold on to the pole on the right side griffin
Jump up on the plank on the far right side, above where the griffin will stop
Go further up and recall your arrow.
On the left you will see a lever that you can pull to drop down the platform.
Wait till the griffins go back to its original positions, then pull the lever
Jump down and shoot the gear again and again hold on to the pole on the left griffin
Propel yourself up on the left side platform above the left griffin statue
Keep parkouring upwards till you reach the above level. You will notice another gear that you can shoot at
Recall your arrow and shoot at the new gear above
Jump down and hold on to the left griffin pole, hoist yourself up, and drop onto the middle elevator.
Press the lever on the elevator to go up, then go right on the movable platform
Recall your arrow to move the platform upwards.
On your left is another gear that you can use your arrow on and move the platform towards the exit
