The Silent Library is filled with traps and enemies, so you need to pass the Perception checks to disarm all the traps and defeat enemies. You will eventually find four buttons that you need to disarm. Split your party, then pass the Perception checks to disarm the button traps. After that, a new area will open up, and you can enter it to find the last puzzle of the chamber.
