During the boss encounters, it is only natural to finish them off, but that is not the right way to get the true ending of the game. Rather, you have to spare them instead of making them meet their untimely death. To spare any boss, you need to fill their Structure bar to complete red first. You can do that by putting in hits or parrying/deflecting their attacks. Keep hitting them with weapons or your fist to fill it up, after which you will get the Takedown option. But instead of finishing them, you should instead stand back.
This will trigger the second phase of the fight. After the boss recovers, you should repeat the above steps. But you should also keep an eye on their health bar. If their health reaches zero, it will lock you out of the Spare Boss option. Keep parrying and putting in some light hits till their Structure bar reaches red again and you will receive the Takedown option. But this time, you will also unlock the Spare Boss option, which you can select to end the fight and spare the boss.
