Before you can get to the puzzle, you need to unlock the ability to fly. You will get this ability just before the final battle. After that, make your way to the Flooded Graveyard. While exploring the Graveyard, you will reach a dead end with a grill gate in front of you. If you look up, you will notice three rune symbols. Memorize the symbols and the color, then make your way to Wraith Island. In particular, you need to visit the island located northeast from there. On the island, you will come across three windmill spinners and the rune puzzle on top of them. You need to match the symbols with what you memorized from the Flooded Graveyard. Use the Mistral Bracelet on the middle windmill spinner to change the rune colors. If you are confused about the solution, you can refer to the image above.

A new path will open up that will lead you back to the Flooded Graveyard. This time, there will be a chest that you can unlock and get a journal.
