Somewhere while progressing through the game you will run into the church, and upon entering it you will find a large glass-stained window. After entering the church, before heading straight, enter the passage on the right side. On the far end of the passage, you will find a cupboard. Open it to get a blue dial.

Go back to the entrance and head straight to the altar. On your left is a switch that you can interact with and pull down. The pulpit will open up, and you can place the blue dial here.

To solve the puzzle of the stained glass, you need to turn the colored dials to rotate the respective colored glass ahead. You will also notice the golden insignia hidden behind the bits of stained glass. You need to reveal the insignia and the stained glass should border along the ridges of the golden pattern.

Start by rotating the green dial first. Make it so that the green stained glass touches the borders of the golden pattern. Do the same with the red dial, and finally move on to the blue. The blue glass will fill any gaps in between, making the image whole.

If done correctly, you will unlock the next area, and you can continue your progress through the church.
