The only way you can capture Blobflies is by using a ranged attack. Getting close to them will only make them fly away, so you need to be sneaky in your approach. If you have a character that utilizes guns, then you can go ahead and shoot them down. Below are the lcoations where you can find the two Blobfly
Location 1
From Clouded Cliffs, take the path that goes north. The Blobfly can be found near the tower
Location 2
For the second one, travel south of Memento Square and go close to the resonance beacon. Start going a bit downhill to find the second Blobfly
