To get Logs in Nier Replicant, you need to interact with the shiny objects on the Seafront beach. If you are not finding the logs there, the other way is to purchase them from the Materials Store in the Village. They cost 500 Gold a piece, so the best way is to find them is on the beach.
As you walk on the Seafront beach, you may notice shiny flashes, go to them and interact to find the Logs. They are not a hundred percent drop, but you can find them after looking for a while. Each time you re-enter the beach, the shiny objects and the Logs will respawn, so you can keep coming to them for more.
While, buying the Logs is an instant way to getting them, the cost is high and you may need to save the money for weapon upgrades. So, the best way to farm logs is on the Seafront beach.
